I would like to know if this charger will stop by itself when the battery is fully charged. (so it doesn't ruin the battery)

A: 
It not only will stop but after 21 days of nonuse it will cycle the batteries to give them a longer life, and if your starting battery charges up before your trolling motor batteries it will split that 5 amps between the trolling motor batteries so they charge faster.
