A: 
The Large size will fit your 3-9x so long as the overall length does not exceed 12.5". The objective may be up to 42mm in size which also accommodates your 40mm scope. Please keep in mind that Leupold makes these covers (and their Alumina threaded covers) based on the dimensions of their scopes. There are only 4 or 5 objective sizes and I think 2 occular (eyepiece) sizes for their entire lineup though other brands will likely fit. Hope this helps.

Your Nikon, if its the 30mm (tube) model measures roughly 11.4" in length and as you noted has a 42mm objective. Leupold's Large cover will fit scopes to 12.5" in length and 42mm obj. lens. Hope this helps.

I dig that name, mine should be monkeybrain: ) Here's a run down on the sizing, remember they stretch:
Medium: 10.5" x 30mm obj.
Large: 12.5" x 42mm obj.
X-Large: 12.5" x 50mm obj.
XXL: 15.5" x 50mm obj.
The first number is the maximum length of scope it will fit comfortably, the second is the objective diameter (the big side). Hope this helps.
